How do you account for calories burned through exercise?

I'm currently on a 1200 cal/day plan (I'm kinda short, so I need to go low on calories to lose weight) and I do intermittent fasting (20:4). I'm also getting back into running about three or four days a week.

On days that I don't run, I just stick to that 1200 calorie plan. But on days that I run, is it unhealthy to only eat 1200 calories? If I run five miles, and only eat 1200 calories, is that bad and should I eat more? I've read that 1200 calories is really the lowest you should go when trying to lose weight and I don't want to be unhealthy by depriving myself too much.

I should add that when I run and only eat 1200 calories I don't feel bad, or hungrier than normal - not sure if that matters. I want to listen to my body but also not be stupid. :)
